Certainly, schools will look at all of your qualifications when you apply to business school. The admissions decision is made holistically, by assessing your academic ability, your professional experience, your personal traits and strengths & experiences. They will look at your resume, transcripts, application questions, recommendations, GMAT, essays, etc, and assess overall what you'll bring to the program, and what you'll do with the degree.
As for recommenders, has there been anyone else technically superior in role/rank but maybe not that you directly report to, that you've worked with on projects or teams, that you could ask? If not, at least for some schools, you could consider a client reference or peer reference..... and any time you cannot follow what is asked on the application, just be sure to explain why in your application.
